Depends on how you want to connect them. If you want to play a flash animation in your .net program, sure why not. If you want to have your .net code write flash scripts, sure why not.
If you want to start your .net application, then I'm not sure. That might not be possible.

Like zibadian saids "depends on how you want to connect them".

If you want a flash (like a menu) in your .NET application:
Use flash ActiveX and insert the ActiveX in your .NET app.

If you want flash to start some .NET or any application:
Use the command from flash "fscommand()" and follow the flash specs (has to be inside a special folder, etc.)

If you want an some flash application to talk with some WEB.NET app:
Use "Web Services", and send and receive SOAP messages.
